Bioinformatics Engineer – R&D
PathoQuest is a specialized service company (CRO), a spin off of the Institut Pasteur, which offers innovative solutions for the Quality Control of pharmaceutical products of biological origin. PathoQuest offers biotech innovators around the world a complete expert service from receipt of samples to the production of certificates of analysis. Its assays use proprietary sample processing protocols, a Next Generation Sequencing (NGS) sequencing platform and specialized bioinformatics analysis pipelines.
We are currently looking for a Bioinformatics Engineer with our Operations department.
Your mission
Under the responsibility of the Head of Bioinformatics, you specify, organize and plan the implementation of a Bioinformatics research and development project, from its design phase to its transfer, relying on internal resources or external.
Your responsibilities
- Ensure research, scientific and technological monitoring and the development of pipelines analysis of society

Be in charge of the development of Bioinformatics pipeline prototypes and their components (banks, analysis workflow, documentation, benchmarks) taking into account the regulatory and normative references in force

Ensure the implementation of business improvements to the sequencing data analysis pipelines produced by the various platforms (Nanopore and Illumina) and reports

Imagine and discuss with the Head of Bioinformatics digital simulations aimed at analytical performance studies of the tools

Follow the quality approach of the company during the phases of design, development of bioinformatics software products

Be a Bioinformatics consultant (“Subject Matter Expert”) by assisting the company’s sales force either through the design and then the implementation of bioinformatics protocols to respond to issues that do not fall within the scope of operations standards
Profile
Graduated with a Master’s degree in Bioinformatics, you have at least 5 years of experience in a similar role in R&D on Illumina and Nanopore.
- Mastery of algorithms and the development of applications for bioinformatics
- Mastery of the main programming languages used in bioinformatics: Python, R, SQL
- Proficiency in working under Linux environment and on high-performance computing server
- Knowledge of the technological specificities of the Illumina and Nanopore sequencing platforms
- Mastery of Nanopore and Illumina high-throughput sequencing data processing software
- Knowledge of biology (molecular and cellular biology, genomics and genetics)
- Knowledge of the company’s ecosystem: its organization, its products, its activity in order to offer solutions adapted to the company’s performance challenges
- Advanced level of English
Expertise
- Know the algorithmic specificities at the heart of bioinformatics tools and in which context use them
- Knowledge of Cloud computing (AWS) would be a plus Knowledge of the main machine learning data
- Understand the impacts of the information system architecture on the project, and good knowledge of application architectures
- Know the pipeline development tools (ex: Snakemake, Github, Docker) and databases algorithms would be a plus

- Have good interpersonal and communication skills as well as a taste for teamwork to ensure effective collaboration internally and externally
- Have rigor and autonomy to manage all aspects of a project (time, cost, quality…)
- Have the spirit of anticipation so as to limit the risks of project drift
- Demonstrate intellectual curiosity
- Be able to organise, plan and manage
- Analyze so as not to overlook any detail, especially during the different phases of the project
Location
This position is based near the Paris office (13th arrondissement) in France
